Do you have tooltips disabled in your Windows settings?
Normally, when you hover the mouse over the icons, you are told what they mean - the easiest and most effective help I can imagine, much quicker than having to peruse the manual.

I don't think there is an actual setting to ignore 1h differences, although I wish it were. From time to time (no pun intended) I run into the same problem when syncing old drives that carry various DST time stamps. I could not reproduce it with FFS 6.3, neither in Mirror nor in TwoWay Mode. FFS showed no conflict when a file was deleted on one side only. Just to wrap it up: Folder_A: You delete File-A, but you do not touch its duplicate File-A(old). Folder_B: Both files, File-A and File-A(old) are still there....

What you didn't say: Can you still open your other ffs_gui files, even though the list inside FFS doesn't show them. In other words: Are those ffs_gui files really missing on your portable drive (because Windows saved them into Roaming or VirtualStore or wherever) or do you see them on your portable...

Sure you can recover your stuff with any file manager, PE CD etc. With "experiment" I didnt refer to real data, of course. Create a folder with dummy files, the change them and sync back and forth, try to reocver them from a Live CD, whatever it takes to convince yourself. Again: The files...

I cannot find GlobalSettings.xml anymore. But I remember editing it directly, so it must have been in the portable FFS folder in version 6.2
EDIT: Just installed (portable) 6.4 and everything is fine again. GlobalSettings.xml is back in the portable prog folder.

Not sure what you're talking about. If you refer to "sync.ffs_db" which is used to keep track of two-way mirroring, I doubt you could use just any file manager to make sense of it. That would be very unusual. The files themselves are left untouched, of course. Why don't you try it out with...
